Why are the respiratory and digestive systems the main sites of entry for pathogens?

Because they both lead straight to the vascular system, through a porous membrane, which leads to the rest of the body.

These surfaces are not covered by a waterproof barrier like the skin. Also, the surfaces of the respiratory tract and GI tract have huge surface areas (the alveoli in the lungs, and the microvilli in the GI tract). This allows for lots of places for pathogens to attach and gain entry into the body.
